A common issue with an S54 swap is having to use E36 motor mounts and losing the lower plenum bracket mounting point. Your options are to buy an expensive Z3M S54 motor mount or cut up the E46 M3 mount. OEM S54 plastic plenums are fairly robust usually last indefinitely if you leave the lower mount deleted.
